<dcterms:abstract xml:lang="fr">Les DNAzymes, ou deoxyribozymes, catalyseurs à base d'ADN, sont utilisés pour différentes réactions chimiques, y compris le clivage de l'ADN et de l'ARN. RadDz3, un DNAzyme introduit en 2017, se distingue par son mécanisme de clivage oxydatif de l'ADN entraîné par des radicaux, imitant la bléomycine (utilisée dans le traitement du cancer). L'élucidation des caractéristiques structurelles et mécanistiques des DNAzymes peut effectivement élargir et renforcer les applications de ces catalyseurs artificiels, notamment au niveau cellulaire.RadDz3 a été principalement analysé en se basant sur les produits post-catalytiques pour comprendre le mécanisme de la réaction étudiée. En général, peu de structures cristallines sont disponibles pour les DNAzymes, et les techniques spectroscopiques conventionnelles se concentrent souvent sur des adduits pré- ou post-catalytiques. Bien que diverses techniques de RMN aient été développées pour étudier les effets de couplage hyperfin, la relaxation rapide des électrons et le couplage fort électron-nucléaire compliquent la description de la sphère de coordination du cofacteur Mn2+. La spectroscopie RPE (Résonance Paramagnétique Électronique) est donc la méthode de choix pour étudier RadDz3.L'application de la RPE à ce système a présenté plusieurs défis. Premièrement, la complexité de l'environnement réactionnel, qui comprend cinq potentiels radicaux endogènes et/ou exogènes. Deuxièmement, le besoin d'un rapport super-stœchiométrique de cofacteurs d'ions métalliques, dont le rôle, l'état électronique, les sites de coordination et les implications structurelles n'ont pas encore été élucidés. Troisièmement, à partir d'un modèle de DNAzyme obtenu par sélection in vitro, seulement la séquence ADN a été identifiée ; il faut donc établir une corrélation entre la coordination métallique et la catalyse. La RPE CW des espèces paramagnétiques (i.e., Mn2+), le spin-trapping, les expériences hyperfines, ainsi que les simulations spectrales ont fourni un ensemble de données fiable pour aborder ces défis et répondre aux questions soulevées.Les expériences pour estimer les affinités du centre métallique ont permis un meilleur échantillonnage lors des expériences hyperfines. La compétition entre Na? et Mn2+ lors de la coordination avec RadDz3 ainsi que le comportement global du complexe RadDz3/Mn ont été investigués.Une approche multifréquence (9, 34, 95, 263 GHz) a également été utilisée pour mettre en œuvre différentes techniques RPE. Ainsi, Mn2+ joue un rôle dans la stabilisation des séquences d'ADN simple-brin, ainsi que dans la coordination directe avec le site de clivage, ce qui permet de régler l'activité enzymatique de RadDz3. L'analyse ZFS a permis de mettre en évidence le mode de coordination du cofacteur métallique. En combinant l'analyse dérivée de la spectroscopie RPE avec des analyses structurelles, ce travail peut jouer un rôle clé dans la compréhension de la réactivité d'autres DNAzymes, en fournissant également des éléments sur la conception de nouvelles structures.</dcterms:abstract>
<dcterms:abstract xml:lang="en">DNAzymes, or Deoxyribozymes, are DNA-based catalyst applied on chemical reactions, including the cleavage of DNA and RNA. RadDz3, a DNAzyme introduced in 2017, stands out for its radical-driven oxidative DNA cleavage mechanism mimicking bleomycin (used in cancer treatment). Elucidating structural and mechanistic features of DNAzymes can indeed boost and widen the applications of these artificial catalysts, including the potential applications in vivo.To date, RadDz3 has mainly been analyzed based on the post catalytic products for deciphering its mechanistic features. Generally, few number of crystal structures are available on DNAzymes, and conventional spectroscopic techniques often focus on post- or pre-catalytic adducts. While various NMR techniques have been developed to study hyperfine coupling effects on magnetic nuclei, rapid electron relaxation and strong electron-nuclear coupling complicate detecting closely bound nuclei around paramagnetic centers such as Mn2+. EPR spectroscopy has been employed as a leading technique to investigate the mechanism of RadDz3. EPR can study native DNAzymes without the limitations associated with size constraints and the overestimation of transient states in the cleavage mechanism.Applying EPR on this system faced several challenges. Firstly, the complexity of the reaction environment, five potential endogenous and exogenous radicals. Secondly, the requirement of super-stoichiometric ratio of cofactors of metal ions, their role, electronic state, coordination sites and structural implications have not been elucidated to date. Thirdly, starting from a free model system of native DNAzyme, obtained by in-vitro selection, it is rather challenging to identify and relate the metal coordination with the catalysis. CW-EPR of paramagnetic species (Mn2+, Cu2+), spin trapping, hyperfine experiments besides spectral simulations, made a reliable pool of data that can be used for facing these challenges and answer the raised question.EPR based binding isotherm provided a previous expectation about binding affinities that could pave the way to hyperfine experiments. The competition between Na? and Mn2+ while coordinating with RadDz3 and the global behavior of RadDz3/Mn complex was investigated.A multi-frequency approach (9, 34, 95, 263 GHz) has been also used for implementing different EPR techniques. Thus, Mn2+ exhibits a role in stabilizing the DNA single stands sequences, as well as into a direct coordination to the cleaving site, tuning the enzymatic activity of RadDz3. Further highlights on the coordination mode of the metal cofactor derive from the ZFS analysis. By combining EPR spectroscopy derived analysis with structural analyses, the study can lay a background for further investigations into DNAzyme catalysis, by providing insights into the design of novel DNAzymes.</dcterms:abstract>
